Well, I have just finished the first 4 episodes of season 6 of 24. So far in the season "Muslims" have detonated a nuclear bomb, 4 suicide bombings and 3 detonations via remoe control. That is ofcourse besides all the death of random people and hostage situations.
That said, there are a couple of Muslims with positive roles so far. I think it is realistic that Muslims specially CAIR would feel a bit defensive after seeing the first 4 episodes of the season. I am really curious and interested to see what the rest of season 6 will bring.

I have not seen any episode of the show, but have heard a lot of angry Muslims voices towards it.
And as you explained they may have a point.
But one must not forget why these shows started portraying Muslims as such in the first place, which is the moral of the cartoon.

How come when a real life terrorist blow someone up on a subway or bus, these same guys never say boo, or blame it on someone else, but when a movie portrays the same thing, they sqwark all over the place.
